The club is accused of playing Bonnie Harwood when she had previously appeared in the competition on three occasions for Watford LFC.
Harwood started a match for Reading FC Women against London Bees last Sunday.
Royals thrashed their opponents 8-1 on the day, but they will take no further part in the Continental Cup.
Ironically, Reading were due to face Watford LFC in the same competition this Sunday, but Watford will now be awarded the victory.
Reading will also be deducted the three points gained from thrashing London Bees from their total in the group and fined £50.
Reading have 14 days to appeal the decision.
